Yes, assuming you are talking about your GR tree, it will overwrite your tree and you will lose information, and photos etc.

It is easiest to use an off line family tree program to import the gedcom as a separate tree and then merge the trees.

Can I import a GED.com file from somebody else into my already quite large family tree.

Will i loose any info on my own tree if i do this?
