I think he based that on the fact that Alice was doing that strange movement with her fingers which was a character trait of Sophie's.

However if they did spend many years together locked away...she could of just picked up the habit.

Thought the ending was good and got you guessing

The guy at the end with her was trying to intimidate Alice I think, if you read that thing I sent it gives you the words of that little recital he quoted to her. Not sure where he fits in...maybe he had something to do with the fathers injuries? along with the Black guys dad and the butchers wife :-D
